I am looking for a fft spectrum analysis software for .wav files that are about an hour long. Any suggestions?

I wonder if your best bet wouldn't be GNURadio. Dunno if Know How has done an episode on that, but Hak5 had a pretty good dive into that.

 

Assuming you want free, of course. If not, MATLAB should be able to handle that no problem... but I'd be terrified of the price for an individual user >_<

 

But keep in mind that the hour is only relevant for file size and sample count...any FFT algorithm is going to have some form of windowing (meaning it divides the file into sections, and analyzes those independently) so it's never sampling the entire hour at once!
