It blinks/flashes when there is a non-ongoing item in your notification tray. I'm not sure how to disable it for stock Android, but many ROMs offer better control. One option may be installing LightFlow [1]. There is a free and paid version will help in controlling all aspects of the notification LED. Hope this helps.
